چکیده

Background: The ability to perform quantitative studies using isotope tracers and metabolic flux analysis (MFA) is critical for detecting pathway bottlenecks and elucidating network regulation in biological systems, especially those that have been engineered to alter their native metabolic capacities. Mathematically, MFA models are traditionally formulated using separate state variables for reaction fluxes and isotopomer abundances. Analysis of isotope labeling experiments using this set of variables results in a non-convex optimization problem that suffers from both implementation complexity and convergence problems. Results: This article addresses the mathematical and computational formulation of C MFA models using a new set of variables referred to as fluxomers. These composite variables combine both fluxes and isotopomer abundances, which results in a simply-posed formulation and an improved error model that is insensitive to isotopomer measurement normalization. A powerful fluxomer iterative algorithm (FIA) is developed and applied to solve the MFA optimization problem. For moderate-sized networks, the algorithm is shown to outperform the commonly used 13CFLUX cumomer-based algorithm and the more recently introduced OpenFLUX software that relies upon an elementary metabolite unit (EMU) network decomposition, both in terms of convergence time and

Flux Distribution in Bacillus subtilis: Inspection on Plurality of Optimal Solutions

Linear programming problems with alternate solutions are challenging due to the choice of multiple strategiesresulting in the same optimal value of the objective function. However, searching for these solutions is atedious task, especially when using mixed integer linear programming (MILP), as previously applied tometabolic models. Therefore, judgment on plurality of optimal m...

13C metabolic flux ratio analysis by direct measurement of free metabolic intermediates in L. mexicana using gas chromatography-mass spectrometry

Until recently, 13 C-based flux analyses have almost exclusively relied on analysis of labelled amino acids in proteins. This approach is not directly applicable to Leishmania, as these parasites scavenge most of their amino acids from the media. Leishmania are also unusual in that they i) share little genomic similarity with other organisms ii) constitutively express their metabolic genes and ...

Towards Systems Biology of Developing Barley Grains: a Framework Formodeling Metabolism

Modeling of plant metabolism offers new approaches to improve the understanding of complex biological processes. In this paper we present a framework for the constraintbased stoichiometric analysis of crop plant metabolic models, which combines tools for (1) model reconstruction, (2) model analysis (i.e. flux balance analysis), and (3) model visualization. The approach is illustrated by describ...

Minimal Metabolic Behaviors and the Reversible Metabolic Space

We present a new mathematical approach to metabolic pathway analysis, characterizing a metabolic network by minimal metabolic behaviors and the reversible metabolic space. Our method uses an outer description of the steady state flux cone, based on sets of irreversible reactions. This is different from existing approaches, such as elementary flux modes or extreme pathways, which use an inner de...

A New Approach to Flux Coupling Analysis of Metabolic Networks

Flux coupling analysis is a method to identify blocked and coupled reactions in a metabolic network at steady state. We present a new approach to flux coupling analysis, which uses a minimum set of generators of the steady state flux cone. Our method does not require to reconfigure the network by splitting reversible reactions into forward and backward reactions. By distinguishing different typ...
